Element doesn't have a button to delete them. vector-im/element-web#13221 You need to manually remove it.
Type /devtools in the message composer. Be careful. You can screw up rooms or your account by editing things in here. Click Explore Account Data. Click im.vector.web.settings. Edit the JSON to remove the custom_themes block or just the individual theme you want to remove.
