I haven't used Powerline before so I'm just guessing here...

It looks like Powerline has an autocommand which resets highlights. The implementation clears the highlight groups. I can't figure out what those are but it certainly sounds like they might be relevant.

May I suggest you open an issue with Powerline and see if anyone there has any bright ideas?

I also use powerline and vim-gutter but can't reproduce this issue.

Bah! Found the culprit in my vimrc.

" Automatically reload vimrc when it's saved
autocmd! BufWritePost vimrc so ~/.vimrc

I have been testing vim-gutter on my vimrc file... and effectively is forcing it to reload. This problem does not occur when editing any other file. Furthermore if I remove vim-gutter and save the vimrc with it I encounter the the described problem.

This is not a vim-gutter problem, and essentially is a config problem. I'll close the issue.
