The variant of the problem:
The spell checking becomes slow on medium sized latex documents. The file has 360 lines and is 27KB. The editor it self is fast, just the spell check takes time to highlight errors and once fixed it takes time to realise it was fixed.

I am facing the same issue. I want to spell check a specific file format, but when editing those Atom gets really slow on a ~9,500 line file. Not as slow as what DrPandemic reported, but this still makes the editor painful to use. I had to remove the file format from being spell-checked.
Using Atom 0.210 on ArchLinux x86_64.
