Hi Thomas,
Thanks for the heads-up, but I don't have plans to change the directory layout at this time. Other distributions might do it differently, so changing the layout once wouldn't help that. I'm not a Debian expert at all, so I can't comment on their policies, but maintainers can also simply use the pre-packaged WAR file to create Debian packages.
After all, I really do think packaging tools should be prepared to handle situations like these.
