Did a little more experimenting with this today. It seems there's at least two issues: links (.lnk) are not recognised, and .gz files are not automatically unzipped. This is a VPATH build. Cygwin updated 06.08.15, make backed out to 3.80. Behaviour is the same from a cygwin shell or a windows command shell.
unitTest.exe fails trying to read exmip1.mps. Placing a full copy in VPATH/Data/Sample gets past the problem. The next failure is for e226.mps. Placing a full, unzipped copy in VPATH/Data/Netlib gets past the problem. And then unitTest fails trying to read 25fv47, as you'd expect.

Had a chance to poke at this yesterday. It's definitely a CoinUtils problem. Closing this ticket and opening a new one in CoinUtils.
