Hey there👋.
As long as you only use this videos for private entertainment / do not share it, it is not illegal to download them (at least in the countries I know the law from; do not take this as a legal advice).
The downloading itself is somewhat trivial. The video stream is basically just a file which Crunchyroll serves to you when you watch an episode. crunchy-cli just downloads this file

Yes correct, instead of streaming crunchy-cli just downloads it. I can't say how invisible this process is, for this to answer I have to know if and how they monitor streaming activity of accounts. But in the two years I'm into developing Crunchyroll related stuff my account never got flagged or banned.
