This is more in the realm of a mission planner (it needs to store info linked to the vessel) and when you start thinking along those lines it gets complicated very quickly.

It doesn't have to be as far as what I described but I feel like at least having the ability to switch atmospheric on and off per stage would be nice and it wouldn't have to be saved, it'd just have to be manually reconfigured each reload.

I would love to be able to turn "atmospheric" on/off for each stage. I too find myself switching back and forth several times, manually adding up dV to get a more accurate estimate. I would be OK having to manually set the stages each time in the VAB if it were to make implementation more doable.
