Can you post the full example exhibiting the issue to bl.ocks.org, including the data file? I can try to reproduce this without it but it would be easier to start with an existing reproduction. Thanks.

Found the issue, .node has a styling with a padding of 4px which results in that spacing on the bottom right corner.
