This could be dart-lang/build#1702
What version of build_runner_core are you on? (Check pub deps) If it's older than 0.3.1 try a pub upgrade, or bumping your dependency on build_runner and see if this still happens with the latest.

It seems that it won't happen on build_runner 0.3.1+2, I'll close this issue for now.
