After hours of investigation, I've realized that the above error does not happen if APC is disabled. Seems to be a conflict between PHP/Doctrine and APC. I've found some information that explains the reason for this issue..but it somehow associates this issue with 'sessions'. I'm not using Sessions for my test case but I still get this exception:
This is very unnerving cause any medium-large scale application will use APC. What should we do so we can continue using the version in the github master?

It's a bug with APC 3.1.3p1. I upgraded to version 3.1.9 and it's now resolved.
