i've narrowed this one down to how the multiselect is being injected into the DOM. If it's appended to the body the original selects maintain their state, but if you inject the new html after the original select, they lose their state. I'm guessing the changes in the DOM force the select to forget what's selected... or something.
The placement has to be next to the original select so it's visual position can be maintained. i'm still pondering how to fix this, if it can even be done.
