I just wanted to mention a similar issue / solution in case others encounter it. My build system processes files with the JSX extension, but the React example, which simply passes the source to ReactTools.transform, only processes files with the pragma directive.

This worked for me:

var ReactTools = require('react-tools');

module.exports = {
  process: function(src, path) {
    if (path.match(/\.jsx$/)) {
      src = '/** @jsx React.DOM */' + src;
    }
    return ReactTools.transform(src);
  }
};
