flock is advisory locking on open files only, so unless your external program is taking a flock on the binary too then no is the answer.

It won't, I'm afraid.

flock only works with co-operating processes. So your malicious application would have to be using flock too.

What you want is mandatory locking which under linux would be using the lockf system call. You'd need to make sure your file system is capable of mandatory locking too.
