We've seen this too. Something on our end might be triggering a GitHub bug. I'm not sure why they would ever want to show discrepant comment counts.

how interesting. I'm getting the same issue on unrelated repos as well. I'm guessing it's GH.

Oddly enough, I made a commit to remove my test file (https://github.com/darkwing/YouShouldUseTest):
darkwing/YouShouldUseTest@2b33ebb
... and GitHub still shows "1 comment"
... but no comments display in the "Files" diff. Weird.

Was this using the prod webhook at youshoulduse.herokuapp.com, or using your own webhook?

Yeah, it's becoming painfully apparent that the comment count is a total for the given file(s), not the content changed within the single commit.
