I think this happens when you have a channel that was already not scrolled down to the end at the time Hex Chat was closed. It comes back to the same point it was scrolled to. But if you had it scrolled to the end, it will come back at the new end.

What I think is happening:

  • If it's scrolled to the bottom end, it will reopen on bottom end.
  • If it's not scrolled to the bottom end, it will reopen on top end.

I think it should always open on bottom end.

I am having this same problem and it is always the first channel on the first network on my list. Even if I scroll all the way to the bottom and close HexChat, it still opens the channel on the top end.

When I had this issue in xchat I used this set variable:
/set gui_tab_newtofront 0
it means hexchat won't focus on newly opened tabs (and if you have lots of channel in autojoin hexchat won't jump on them like mad) - and I never encountered this issue again.

Confirming that works as a workaround. I upgraded to version 0.9.4 and I still had the scroll issue. After setting that option and restarting, I switched to the channel that always has that issue and it was correctly scrolled to the bottom.

Also, I should add that, when I load up Hexchat and it fails to scroll to the bottom of the channel log, if somebody then sends a message to the channel, it will immediately scroll to the bottom so I can see the message. This might help in finding the cause of this issue.
