I don't follow why/how these instructions are conflicting, sorry.
The message instructs users to use paths that are not symlinked due to the keg-only status, causing confusion.
All keg-only formulae will require users to use paths that are not symlinked (if they want to use the formula, that is). How and why does this cause confusion? What are you confused about?
Perhaps a better approach would be to guide users on how to manually create symlinks if needed
Creating symlinks manually would defeat the purpose of making it keg-only. Suggesting that users do this would probably be more confusing than the current suggestion, and would actually make the caveats

What alternative environment variables did you have in mind? How are the current environment variables shown not aligned with LLVM being keg-only? What does it mean for an environment variable to be "aligned" with being keg-only?
