Thanks for reporting this issue.
TLDR: git clone -b python3_migration https://github.com/I2PC/xmipp.git xmipp-bundle; cd xmipp-bundle; ./xmipp
We have seen these errors before, when people were switching between old version of Xmipp and the new one (after July 2019, see our wiki).
You say that you have downloaded the script. This is no longer supported practice. Please refer to Readme, where you can find the detailed instructions on how to install Xmipp.
Please reopen this issue should the problems persist.
