The rationale is that input directories are always preserved. If a root directory already exists, the system tries so safe keep it and not fiddle with it (this behaviour can be disable by setting the INDUCTIVA_DISABLE_FILEMANAGER_AUTOSUFFIX environment variable to true).
From what I see, you're feeding an already existing folder to the manager. By default, it sees that the folder exists and warns you about that. It then creates a new sibling folder to that one and all operations will be dumped to that new folder. To get your exemple to work, you only need to use this new folder:
