What about making the deadlock detector have a much longer timeout? It's primarily for debugging, right? Would it work to make it have a 5 minute timeout?

Or alternately could we suppress the deadlock detector during the checkPieces ?

What about getting rid of the deadlock detector? If the server gets stuck, people can send SIGABRT (ctrl+\ in the terminal) to get a panic with a stack dump.
