The reason tocify is failing is that rChats with include_assets=TRUE reloads a new jQuery instance, which overwrites the tocify jQuery.fn.tocify definition. The only solution I see is not to use the include_assests option and explicitly include the required javascript libraries other than jQuery yourself. For your example just put the following code before the first rCharts code block and it works fine.

The second issue stems from the fact that results='asis' blocks are not wrapped with <div class='rCode'>
like normal blocks, so that is why they were not correctly styled. This may be a bug in the render_html hook, but I will modify knitrBootstrap to work with it either way.
