This appears to be the result of a bug in reconcile_species(), in which the tree-component was not actually being trimmed to match the abundance table. This issue was fixed, and described in Issue 40:
Testing of the above lines of code on the latest build throws no errors, and appears to work as expected. Furthermore, sp15 or sp16 were among the subset of species that appear in the tree and not the abundance table, suggesting this was very likely the upstream cause of the bug. The error itself, although showing up in mergespecies(), is an indexing error, which we've already seen before when species names are being used as indices for components that don't (or no longer) describe those species.
