It has come to my attention that PANGEA now has development on github:

We're sort of no longer developing Pangea. It's evolved into a tool for shotgun metagenomes.

Our 16S tool is now Lederhosen.

I plan on adding support for exporting to biom format and the output is already similar enough to QIIME that PhyloSeq works.

That's great to hear! Of course I mean the compatibility part, not the development arrest.
