A few things I thought of:

What version of Vim is installed? Vim itself needs to be new enough to include true color support (see the comments about this in the true color snippet.)

line should go before thecolorscheme onedark

Since you appear to be using pathogen, you could use it to load onedark.vim instead of copying it to
~/.vim/colors
.

I upgraded to version 8.0.187, and set the set background = dark
line before the colorscheme onedark
line. Now it looks like this:
which looks better imho but it's still not quite right. I tried using pathogen at the beginning but got a message onedark.vim not found
so I copied onedark.vim in the colors folder anyway.

Are you sure those colors are incorrect? Have you tried re-comparing with Atom itself?

It's definitely closer to the atom colors then before, but those colors sure look different to me.

The colors themselves look correct, so I believe the theme is installed and configured correctly.
The syntax highlighting (which is separate from the theme) can be improved by installing something like the vim-polyglot plugin.
