Ok, I've tried to run the plugin with a pattern that matches 5000 files and don't get the error on linux. Did you get this on windows? using the usual cmd or a cygwin? Because the way the command is build depends on the system.

ok, in cygwin as in windows shell I run the jsdoc command using cmd /c .... I guess the limitation comes from this. I'll investigate.
