Hello,
Maybe I don't understand the issue completly, but it seems the error come from Wikidata.
In the statements of L47647, for "usage example" and qualifier "demonstrate sense", Wikidata already have "L47647-S2".
When WikibaseIntegrator try to update the Lexeme, it send everything (and not only a diff), so WBI resend the erroneous qualifier on Wikidata.
I'll ask for confirmation on telegram.

There is no way to currently fix this.
Issue #126 can't avoid the issue, but that will not be an easy changes.
I don't have any solution for you right now.
