You can't move layers. All the middle mouse button does is scroll the view. Since 0.7.0, you can also scroll the view by holding the space bar. And of course the scroll bars and regular shortcuts also work.

If you want to move the tiles on a layer around, just right-click-drag an area to quickly copy it elsewhere, or use the selection tool to cut them out and paste it again somewhere else. If you want to move the entire layer, you can select all tiles with Ctrl+A.

If you want to shift all tiles on a layer, on the map or in a specific tile selection, there is also the more advanced "offset map" dialog.
