I managed to fix the mach profile and then reselected the Mach3 in pcb-bcode-setup and G82 is now correct.
The fix in mach.pp is to modify line 100 to read as
string DRILL_FIRST_HOLE = DRILL_CODE + MOVE_XYZ + FR_FORMAT + RELEASE_PLANE + DWELL_TIME + EOL
+ FEED + "Z" + real_to_string(DEFAULT_Z_UP) + EOL;
