Just tested (QGIS Master and plugin version 0.7.2) and the points are ok. I set EPSG:3003 for the DEM and for the project.

Got it! My project was in a different projection. I leave this open because I believe the plugin could better handle this, admittedly strange, but possible and legitimate, situation.

In which projection? I tried EPSG:3004 and 3857 and there's no shift.
