Having it the way you described suggests that test and bin directories should reside under /etc/nginx. Which is wrong, they should not be there. I just isolated files logically: configs, helpers and tests. Which looks reasonable to me for the sake of structure/isolation. Check out jQuery, it uses the same approach.

You can clone once. Then git pull and cp -r nginx-bp/ /etc/nginx/ when needed. No need to clone every time.

You can have your generic or custom nginx config and still use the boilerplate from where you cloned it to. For example if you do lots of changes in nginx configuration it might be convenient. Check out the Try it section. Just run sh bin/run.sh and it would start nginx with the boilerplate config. Then just add your site config to src/sites/.
