This isn't something we can fix. It's a limitation of Java. Just make use of subfolders.

You mean it's impossible to do a scrollable menu in java? I thought a touring machine could do that XD. Just kidding. I guess you mean it's a limitation in the particular java library that you're using to render the dropdown menu. Is that really the only one available? It's worth reporting the bug upstrean to its developers (it's really a ridiculous limitation, though in the case of processing using subfolder is a desirable workaround anyway). Do you know where to report the issue?
