Finally had some time tonight to dig deeper into this - I think there is a bug in the code at line 886:
https://github.com/project-imas/encrypted-core-data/blob/master/Incremental%20Store/EncryptedStore.m#L886

when doing an insertion of an entity we shouldn't be looking to see if it has child entities - we should be looking to see if it has a superentity (the actual table we will insert it into).

Changing
if (entity.subentities.count > 0) {

to

if (entity.superentity != nil) {

Gets everything working - I'll make a pull request.
