Ok, fiddling about a bit more I solved the issue by setting up the following configurarion:

The nginx reverse proxy is configured according to docs and pointing to the VPN address of the container host, which had this setup configured for allowed sites, when it started working:

The following sites are currently defined:
+---+-----------------------+-------------+------------------------------+
| # | BIND(S) | TLS | EXTERNAL URL |
+---+-----------------------+-------------+------------------------------+
| 0 | https://0.0.0.0:8080 | Self-signed | https://pydio.ourdomain.com |
+---+-----------------------+-------------+------------------------------+
| 1 | http://localhost:3636 | No Tls | https://pydio.ourdomain.com |
+---+-----------------------+-------------+------------------------------+

I wanted to see if this was the issue so I removed the sync account, then I removed the http://localhost:3636 entry to see if this was what solved it and strangely enough it still worked to log in using the sync client and I was forwarded properly to the login page.

So now I am back to the original

+---+-----------------------+-------------+------------------------------+
| # | BIND(S) | TLS | EXTERNAL URL |
+---+-----------------------+-------------+------------------------------+
| 0 | https://0.0.0.0:8080 | Self-signed | https://pydio.ourdomain.com |
+---+-----------------------+-------------+------------------------------+

setting and I am forwarded properly to the login page without cors errors.

Now I'm getting some other error but it seems like a configuration error so will take it to the forum. Not sure what was up but since this issue is no longer present I will close this.
