Could not reproduced the behaviour.
% pyenv virtualenv --version
pyenv-virtualenv 20140615 (pyvenv 3.4.1)
% pyenv version
3.4.1 (set by PYENV_VERSION environment variable)
% pyenv virtualenv --python=/usr/bin/python3 matrix

After uninstalling everything related to python and reinstalling pyenv/virtualenv from brew fixes the problem. Could be some garbage I had.
