Not sure if this happens to me, sorry. Where are the defaults you refer to? My understanding is you need to set defaults specifically for each metabox item, and for that I've not had any problems.

If you had multiple fields of the same type in options panel with different default values.

For example, what if your options panel had the following checkboxes with these defaults:

Show name: true
Show company: true
Show email: false
Show website: true
Enable comments: false;

How would metaboxes know which to use as the default for checkboxes?

Unless I'm mistaken, there is no option to set global default values for any particular field type - whether options or metaboxes.

All fields do have the default value setting, so I'd just add that to your metabox fields.
