Your problems are most likely related to your application calling System.exit and therefore killing the jvm that is running robot.

What you can do is either change the application so that it does not System.exit, but instead just finishes the main thread, or using RemoteApplications to start a separate jvm for your app and then connecting to that. See: https://github.com/robotframework/RemoteApplications

I had a similar issue, where my application needs to call System.exit. So what I did was delayed the System.exit call for about 3 seconds.
