This post: http://xunit.codeplex.com/discussions/354418/ suggests that it could happen if you have installed .net 4.5. Which is your msbuild version (msbuild /version)? Mine (which works) is
Microsoft (R) Build Engine Version 4.0.30319.1
[Microsoft .NET Framework, Version 4.0.30319.269]

I would also really appreciate if you, while converting from Script#, write down issues you encounter, as I think this would make a great Wiki entry.

Im not sure what caused it specifically, but I ended up being able to resolve this issue by adding the missing entries to all of the project files. The missing ones being
<Target Name="GetNativeManifest"> </Target> <Target Name="GetCopyToOutputDirectoryItems"> </Target>
