I wasn't able to fix this, but I found a different solution for what I was trying to do directly with ffmpeg, so I don't really need resolution on this issue.

thx for reporting... although you don't need the fix any more, i'll take a look at it in the next weeks (i hope). At the moment i'm busy with other projects, but this definitely is a problem with m4b-tool. I'll reopen it, if you don't mind.

I hope i fixed the issue with the latest commit. Heres a prebuilt version of current master:

m4b-tool.phar.zip

I would appreciate if you could test it with your files and see if the problem is fixed.

This command:

php m4b-tool.phar chapters "My book.m4b" --no-chapter-numbering

should result in a file containing a numeric chapter (e.g. 1, 2, 3) for each silence regarding the other settings (e.g. --silence-min-length 1000), if you do not provide a musicbrainz-id.
