Are you sure you didn't deny the root permission?
There should be popup asking you to allow root permission on launch.

Check on your SuperSU app if the app isn't black listed.

I am using OMNI 4.4, and the Preferences Manager says that my device isn't rooted. I checked SuperSU, and it lists Preferences Manager as an app with Grant access.

Nevermind, I fixed it the problem:

• In SuperSU: select Forget access
• Forced closed the app

On the next run, it asked me for permissions.
