Use mAb test sequences about stitch

The coverage (matches/total positions) of all regions (CDR's Framework and constant for Heavy and light chain) will be calculated.

The parameterset as discussed will be:

• Input - the set (4x proteases, 4x percentages)
• K - 6, 7, 8, 12, 16
• Alphabet - common errors, default
• Recombine - default settings - n: 2, cutoff: 0.5, alphabet: blosum62, gapstart: 12, gapextend: 1

This results in 1760 runs, which should be doable in ~1.5 hours.
