It's not clear to me why this is a problem, or why they are expected to be separate font families.
The check is trying to ensure that all the fonts belonging to a single family should be allocated under a single directory. However, from the latest Fontbakery report, it seems somehow it is taking the fonts from both directories fonts/otf, fonts/ttf as could be seen in the list of tested fonts
You would like to solve first the export issues reported for the VF and ttf file and so stop creating the otf fonts for now by adding this option to the config file buildOTF: False
from foldit.
