To clarify, if the plugin you register via TGMPA is included with the theme, or hosted somewhere besides the .org repo, then no, the WP update mechanism will not be able to check and find updates for it, and this isn't something that TGMPA is likely to include in its scope.
However, I can personally recommend http://w-shadow.com/blog/2010/09/02/automatic-updates-for-any-plugin/ for doing what you want. You include the class file within the plugin, add two ~3-line functions to your plugin code to point to the update API URL, and you're all set.
