I saw many other people facing the same issue, others suggested disabling syncing for extensions, however I found the reason why this happens. Simply, Chrome loads the extension every time from the same folder, creating a symbolic link to the folder of the extension, thus if you add the extension to Chrome and remove the folder of the extension it removes the extension itself too. Interestingly it still keeps the link because if you restore the folder, it will reappear in Chrome too.

I thought Chrome would copy extension somewhere safe once you install it but turns out it's not the case if you load it from the source code. Best thing to do is keep the folder somewhere safe where you won't move or delete it.
