CN and BBM just decided to remove "logfiles" etc completely from yeoda_path within geopathfinder. It just deals with geodata and its structure
logfiles folders are completely governed by the workers and wrappers

apart from being "ugly" having the folder "logfiles" at the grid level, is there any technical/logical backdraft to it?

In my view there is no backdraft to it, except that it looks more ugly and that one can't collect subgrid folders that easily anymore (one needs to exclude the "logfiles" folder). But in terms of data consistency, going for option 3 would be the right way to go, I guess.
