I have acquired a deck with many subdecks. When I converted all these subdecks to tags and kept the subdecks all the cards were still there (the process worked!). When I tried to combine the subdecks into a parent deck it deleted all of the cards. I tried the "combining" way after converting to tags while keeping the subdecks and after rebooting a backup of the same cards before converting to tags. The parent deck has around 16,000 cards for reference.

first of all: Great job on the add-on! I was checking back with that thread on Reddit and was happy to see that someone ended up taking on this idea.

One enhancement I feel the add-on might benefit from is a way to handle whitespace in deck names. Perhaps replacing all spaces with underscores might work?

One of my decks already had a hierarchical tags organization in addition to subdecks. When I ran the addon on the deck containing the subdeck in question, the cards were moved to the deck and the tags appeared in the browser, but the tags were empty. The addon worked perfectly for the other two subdecks.
These decks are all in the thousands of cards.
Maybe it's an Anki thing and each card can only have one hierarchical tag?

Some deck names, like Zanki Renal, have trailing spaces that cause a hyphen to be added to the end of the new deck name.

The correct behavior in this case would be to trim trailing spaces.

Currently, when running this on large decks, it appears to hang. Adding a progress bar to indicate status would be much better.
