At the moment MD tool can process one file at a time.

Requested feature: add an option to MD tool to recursively traverse directories and convert all MD files to HTMLs.

Now: recursive mode creates an output directory for every directory in the source path.
How it should be: create directories only if there are MD files.

Header ## <tagname> will produce tagname ID on Github but lttagnamegt in JParsedown.

HTML entities need to be stripped before conversion.

The following MD throws StringIndexOutOfBoundsException in BlockFencedCode.continueBlock() method:

Add an option to MD tool to detect link URLs ending with .md and replace with .html.

In PHP Parsedown, the following recursive regex is used to match the link text:

\[((?:[^][]++|(?R))*+)\]

This is to properly match nested links and, most importantly, images within links.
Java does not support recursive regular expressions, so the above expression does not compile. In the current version of JParsedown, the regex is replaced with a stub, which does not support nested links. This needs proper fixing or workaround.

Important note: Parsedown does not handle nested links the same way Github does.
