copasi-simple-api's Issues

Check example given in cSetAssignmentRule

I added an example in the docs to this method:

int cSetAssignmentRule(copasi_model model, const char * species, const char *
formula);

Not sure if the example is correct, can you check. Not sure what formula should
be, eg S1 = sin (time*k1), sin (time*k1)?

Also am I allowed to use the variable 'time'?

Missing method: cReadAntimonyFile

There is a method called cReadAntimonyFile but no method cReadAntimonyString.
Both methods are available for SBML. For completeness
there should be a sReadAntimonyFile.

Error message from cReadSBML

I noted that the error messages returned by cReadSBML include both warnings and
real errors. Does Copasi distinguish between the two or must we parse the text
that is returned to determine what is a warning and what is an error?

use copasi as a biomodels example

What steps will reproduce the problem?
1. none. I don't understand how to use that code.
2.
3.

What is the expected output? What do you see instead?
Can I write a model such as the
"antimony/doc/examples/biomodels/BIOMD0000000100.txt" ?
How can I upload a model like this one in copasi ?

What version of the product are you using? On what operating system?
copasi-simple-api Linux 12.04

Please provide any additional information below.

Question about cSetConcentration

The help comment on

cSetConcentration cSetConcentration(copasi_model, const char * species, double
value);

states that the argument, 'value' can be concentration or count. What
determines what it actually is?

Change cSetBoundarySpecies to cSetSpeciesType

I think we should change the name of cSetBoundarySpecies to the more generic
name, cSetSpeciesType. When I saw the method name, cSetBoundarySpecies I
thought that's what it did but it will in fact also convert a boundary species
to a floating species, I assume I am correct in this?

update the project home page

Hi,

I'm a new user and had difficulties with the project home page (I think it is
not updated).
First the example is not available (but I found biomodels in anamotony folder).
Then, I'm on Linux and while I'm doing the last step (just after the "generate"
one) I can't "make copasi_api_test". In fact, I read the README and type make
in the BUILD folder. I hope it is correct ^^

It is just a remark about what is written on this page but I had no real
problems for the moment.

Question on cGetConcentrations

For methods such as cGetConcentrations which return a vector, how do we know
which element corresponds to which species?
