GMTSAR tests

INSTRUCTIONS FOR INSTALLING AND RUNNING GMTSAR

INSTALL

  1. Go to the GMTSAR WIKI and follow the instructions to install dependencies and download the GMTSAR package. https://github.com/gmtsar/gmtsar/wiki/GMTSAR-Wiki-Page

  2. Download orbit files for just ERS and ENVISAT. The other satellites have orbits distributed with the data. https://topex.ucsd.edu/gmtsar/downloads/

  3. Go to the gmtsar directory and enter:

    autoconf
    
  4. Configure GMTSAR: Run the configure script. To see all options, run

    ./configure --help
    

    Most users will simply run

    ./configure --with-orbits-dir=<orbitsdir> --prefix=<installdir>
    

    For example, you might run

    ./configure --with-orbits-dir=/usr/local/orbits
    
  5. To build all executables, type

    make
    make install
    
  6. test the commands: gmt, esarp, xcorr, conv, gmtsar.csh, etc. If using C-shell you may have to type rehash first. If this does not work then make sure the is in your system $PATH or $path.

RUN

  1. GET DATA. There is an example data set at our website: https://topex.ucsd.edu/gmtsar/downloads/

Uncompress the file and then unpack with tar.

  1. ORGANIZE the DISK. The standard GMTSAR run has the following directories.

raw SLC topo intf

raw - contains the original data.

SLC - contains the single look complex images derived from the raw data.

topo - contains a digital elevation model for the area in geographic and ultimately radar coordinates.

intf - contains subdirectories with the possible interferograms (only 1 for this example).

  1. MAKE DEM

Go to the following web site and construct a file dem.grd that encloses the SAR frame. https://topex.ucsd.edu/gmtsar/demgen

Place the file dem.grd in the /topo directory.

  1. EXAMPLE RUNS

There are complete examples for each data type at the following web site: https://topex.ucsd.edu/gmtsar/downloads/

To process a pair interferogram, try p2p_processing.csh, or p2p_S1_TOPS_Frame.csh for Sentinel-1 TOPS data and p2p_ALOS2_SCAN_Frame.csh for ALOS-2 ScanSAR data. For batch processing, see instructions in the GMTSAR documentation (http://topex.ucsd.edu/gmtsar/tar/GMTSAR_2ND_TEX.pdf) or the Sentinel-1 time-series recipe (http://topex.ucsd.edu/gmtsar/tar/sentinel_time_series_5.pdf).

preproc_batch_tops_esd.csh doesn't work

Dear Xiaohua,
Due to clear burst boundaries when using preproc_batch_tops.csh, I used preproc_batch_tops_esd.csh. Unfortunately the preproc_batch_tops_esd.csh doesn't work. I used the same input files as preproc_batch_tops.csh.
How to fix this problem.
Below the processing history:
preproc_batch_tops_esd.csh data.in dem.grd 2

Usage: preproc_tops_batch.csh data.in dem.grd mode esd_mode
preprocess and align a set of tops images in data.in, precise orbits required

format of data.in:

Workflow for ENVI SLC stacking

Hello on the website https://topex.ucsd.edu/gmtsar/downloads/ there are examples for ENVISAT, ENVISAT SLCs and stack ENVI, but no ENVI_SLC stack. It seems the workflow shown in the ENVI stack does not work for the ENVISAT_SLC. Is it possible to stack or do SBAS time series on SLC with GMTSAR? If so, does someone have an example work flow?

Unwrapping Errors

Hello,

After merging the subswaths and sacking the coherence and masking water surfaces, I tried unwrapped using the script unwrap_intf.csh.
unwrap_error

I checked the forums for similar issues, but those solutions did not work for me.
For reference, my unwrap_intf.csh script is as follows:

intflist contains a list of all date1_date2 directories.

Gaps in merged swaths

Hello,

After running the unwrap_int.csh command, I checked the unwrap.pdf files of a few merges and they all have gaps between the swaths. Example:
unwrap.pdf

Looking at the phasefilt.grd files, most of them appear fine but some have gaps.

GPS observations to compare displacement

Hello.

This is more of a question than an issue. Sorry to post this here, but after reading the GMTSAR documentation and the associated papers, I couldn't figure out how to proceed.

I want to use GPS observations to compare the displacement obtained from a SBAS workflow of Santo Domingo city (velocity map below; I have the displacement maps too). I also attached the workflow followed, which might help someone else.

I generated the velocity map processing 13 S1 scenes from the period 2019 (August) to 2020 (June). I only have 3 GPS observations of the time period analyzed, and I'm aware that they aren't enough for validation, but those observations are the only ground data I have. My question is: How can I use my GPS data to perform a minimum comparison? I read in one of the SBAS reference papers that the points need to be converted to LOS, so I guess I'll need to use proj_ll2ra_ascii.csh, but I'm not fully aware on how to proceed.

Any insights would be greatly appreciated.

Hello, I have a problem of merging data. I use p2p_S1_TOPS_Frame.csh to process Sentinel-1 data of Idaho earthquake.
The data are:

Problem with merge of subwath

Hi, use merge_batch.csh to merge two subwaths, but there is a separation between them, which becomes evident when viewing the correlation and unwrap, this only happens with some interferograms of the stack, also in the terminal no processing error is registered.

Rank deficiency of matrix in SBAS

Dear GMTSAR user,

I am working on SBAS with GMTSAR, but I feel puzzled because I am informed that the matrix is rank-deficient.

Pre-processing and alignment of SAR images and making interferograms seem to have worked fine, but when I run SBAS like
% sbas intf.tab scene.tab 10 5 2710 2520
then I get the screen output as below, informing that the matrix is rank-deficient.

I believe that the matrix is define regardless of the data (interferogram in this case), so this matrix deficiency might indicate that my scene.tab and intf.tab (see attached) might be wrong. However, I cannot see how I am wrong.

Could you inform me of how I went wrong and how I can fix it?

SBAS aps

Dear all
I have a problem with my results with ALOS data. I processed 10 interferograms with 1yr temporal baseline in a desert with ocean to the west. i made the batch processing for Level 0 data Alos (2008-2011), then i ran sbas with atm 5 iterations, but my results are wrong in some cm deformation( interseismic periods have a small deformación) , i think the atmospheric delay Is greater than deformation, but my aps results Is 0 in z. I dont understsnd, Could be also some ionospheric delay, or the large temporal baseline in sbas not working?. Thank

Orbits files for ENVISAT

I am not sure if this is an appropriate place to ask for this kind of help as it is not an issue with the code. If it is not, I will delete this post.

I was hoping someone knew where I could find the orbit files for ENVISAT. I can find the data through SSARA pretty easily, but I have not found a download for the orbits.

On another note, if someone has any pointers on processing with ENVISAT data I would gladly take any notes.

SBAS: Dimension don't match!

Hello,

When running sbas, I get the error "dimension don't match! ../merge/2018220_2018268/corr.grd"
When I run gmt grdinfo on that file, I notice that the xdim and ydim are significantly smaller on the unwrap.grd file than on phasefilt.grd or corr.grd. corr.grd and phasefilt.grd have dimensions of 8618x1839 while unwrap.grd has dimensions of 1077x920.

Did something go wrong with my unwrapping step?

intf_tops.csh: no landmask is applied with region cut to snaphu

Greetings Dr. Xu, Dr. Sandwell, or anyone else who might know how to help me!

I'm trying to interfere and unwrap multiple Sentinel 1 interferograms with intf_tops.csh. I've been using GMT6.1.1 with GMTSAR 6; we installed the most up to date version of GMTSAR 6 this weekend. This area we are surveying are in the Aleutian Islands. Running this program with a landmask seems important for minimal unwrapping errors.

I can't seem to apply the landmask prior to calling to snaphu_interp.csh. I am seeing lines 193-205 in intf_tops.csh have some commented out sections; as well, landmask.csh doesn't seem to have a $region_cut being applied to it.

I've tried to edit this script by removing the #'s in line 195-197 out;
I've also tried to apply the $region_cut to landmask.csh in line 200
I found an older forum post that seems to highlight the same issue. When I tried this manual method, my landmask_ra.grd was removed from the topo directory during processing, and again no landmask was applied prior to the unwrap.

Is there a known solution, even a manual one, that might help me unwrap with the landmask_ra.grd applied?

CMake fails due to missing source files

Hi, I'm trying to compile GMTSAR on Debian 10 (Debian Buster). I've installed all dependencies necessary for compiling GMTSAR. When running cmake -DCMAKE_INSTALL_PREFIX=/usr/local -DCMAKE_BUILD_TYPE=RelWithDebInfo .., cmake fails in the end with:

Error in organize_files_tops_linux.csh

I tried to run the recipe "Sentinel Time Series Recipe", and found and error in the organize_files_tops_linux.csh script. I used the following command:

As you may notice in the log file, the script informed that only the last scence in the SAFE_filelist file ... will be re-organized, while for the remaining scenes it returned the message SKIP ######, as it does not have enough scenes. So I decided to run the same command using a SAFE_filelist with only the first scene in it, and the script returned "Frames on date 20190806 will be re-organized...". I guess that it is a bug related with how the SAFE_filelist is built, which impacts the foreach loop.

I'm running GMTSAR on Ubuntu 18.04.

Coregistration Stacking

Hi dear all,
I have a question about the coregistration in the alignment process to Envisat SLC stacking. I follow the alignment with modified align_ALOS_SLC.csh in xcorr parameters, and its working with a secondary alignment slave and supermaster, then I followed intf_tops.csh, with a set the interferograms in intf.in. Then i get the interferograms in folder intf_all, but the results i don't know if they are correct. I compare with the interferogram in the same dates but only one process (p2p_processing ENVI_SLC), with same parameters but that is different wrapped and unwrapped phase. Why i get different results? i think the alignment secondary is different but it's the correct step for the SBAS method or i can follow the SBAS with interferograms made in individual process (p2p_processing). Thank you

Problems about SBAS: output vel.grd

Hello Eric,
When I process the SBAS with command:

sbas intf.tab scene.tab 8 5 5788 2309 -range 898971 -incidence 37 -wavelength 0.0554658 -smooth 0.1 -rms -dem

The output files (dem.grd, disp_0000000.grd, rms.grd, vel.grd) contain only zero values.
I noticed your answer in [http://gmt.soest.hawaii.edu/boards/6/topics/7951?r=8288#message-8288].But the problem is still not solved after I do unwrap with the mask_def.grd. And I think many pixel have values in all images after I did this.
I do not know where the problem lies on. I wonder if you could help me with this.

Error while installing GMTSAR

I got an error message as attached herewith while doing make after configuring the software GMTSAR. Kindly suggest the way to resolve it if any.

Problems with generation files

Dear developers,
I have a strange problem with GMTSAR. I changed my SO to Ubuntu 20.04 LTS and installed the GMT 6.0 and GMTSAR branch 6, both building the code with cmake. So everything is working, but when I process my data in intf.csh make a error hermite: interpolation not in center interval , then the ifgs are bad. The same process with the same SAR images in a cluster with Ubuntu 18.04 is correct. I also noticed that the baseline.ps is wrong in batch process:

That's still happened with select_pairs.csh, so i see the text created for select_pairs and noticed that date is write with "," and not with "." like a select_pairs in cluster

So when i write manually the first line awk '{print 2014+$3/365.25, $5, $1}' < baseline_table.dat the results is with ","

And for example in cluster with other time series is this
console_cluste
So I think that some mathematics operation with the system is changed from "." to "," then is the wrong interpolation with ifg? or you think that is other issue?. Thanks.

Problem merge frames Sentinel-1

Hi, I joined images using "create_frame_tops.csh", but when doing the interferogram (intf_tops.csh) the phase looks like this. I made sure the dem and orbit were fine. What could be causing the problem?

I installed GMT 6.1 and GMTSAR. The test for gmt worked well, but when i try the following commands to test GMTSAR, it doesnot work.

% esarp

% SAT_baseline

% p2p_ALOS.csh

I receive the following error:

Intf.in Wrong file names listed

When running "select_pairs.csh baseline_table.dat 50 100" in my F1/F2/F3 directories, I can successfully generate an intf.in file, but rather than having the expected structure, I see the following structure:

detrend_before_unwrap.csh

Dear all,

I would like to use "detrend_before_unwrap.csh". I used the command line as
detrend_before_unwrap.csh S1_20170222_ALL_F2 1-5 0/2375/0/1800.

I got a message "F1-5/intf/*/: No match."

I am wondering about input parameters below

SBAS problem

I got some problem when I run SBAS in GMTSAR. Here is a command I use sbas intf.tab scene.tab 33 16 24452 16212 -wavelength 0.0554658 -rms -dem and the result I got is

prep_data_linux.csh working in F1 and F2 but not F3

Hello all,

I have been working on a small time series for GMTSAR practice and I am getting a strange error. I am up to the point in which I need to merge the subswaths for F1 and F2. When I try to get things rolling in the F3 directory with prep_data_linux.csh the script ends early. Here is the ouput of the script

Here is the contents of my directory. Notice that the orbits.list and text.dat is created, but never removed. Now, I do not have wgetasf set up, but this was not a problem in the previous directories that have the exact same setup. I also added the hacky script I have to set up the directories in case that reveals anything.

Hi. I have investigated ways to calculate the vertical displacement vector using the LOS data of both orbits, but I have not seen any solution to the inversion of the matrices that are proposed in the articles.
Wen S., et al. 2016 talks about a simpler solution but the document is in Chinese. Do you have any suggestion?

I have a problem with prep_batch_tops.csh, getting errors as below

How do I fix the errors.

Error when defining region_cut in intf_tops.csh...and possible solution

I needed to batch generate interferogram and unwrapped phase grids for a small region of a single subswath, so I tried to run intf_tops.csh using the region_cut parameter. For this, I calculated the radar coordinates of an AOI defined by lon/lat/height using SAT_llt2rat. The script performed well until it reached the snaphu part, which returned an error regarding an invalid region. I guess the error was due to the fact that the same region_cut parameter defined in the config file, applied also to the snaphu processing, so when snaphu tried to unwrap the phase of the already cut image, the region was no longer valid.

In order to continue with the workflow, I tried a solution but I am not sure if it's consistent. I forked the gmtsar repo and there I added a new parameter called region_cut_snaphu to both intf_tops.csh and batch_tops.config files (in the latter, I left it blank). I'm not sure if this is a consistent solution, or if it will "play well" with the rest of the scripts, but at least in my case I could unwrap the phase of all my interferograms.

Any feedback would be greatly appreaciated.

ERS_SLC or ENVI_SLC for SBAS

I want to process ENVI_SLC and ERS_SLC for interseismic periods in Mejillones Peninsula, Chile, with time-series SBAS method. In GMTSAR there is only the option to make Sentinel 1, ALOS_SLC, ENVI or ERS, but for SLCs not working. How do I make this possible?

error installing GMTSAR: no file tiffio.h

I am trying to install GMTSAR but I am running into a problem at the "make" step. It seems that there is no file or directory "tiffio.h".

I tried to use apt to install libtiff and it says that it cannot be found. I have version 5.4.3 of gmt installed with apt, and I am on Ubuntu 18.04.

Any help is appreciated!

Generate DEM error

I have an area which cross 0 Latitude,
When I try to generate DEM from https://topex.ucsd.edu/gmtsar/demgen/ as the instruction says,
It gives me an error which says on the status "Error, Area cannot cross 0 Latitude"

How to solve this? Is there any workaround for this?

On multiple occasions, while running some of the scripts of GMTSAR (e.g. intf_tops.csh), I receive the error "If expression syntax". I recently realized that this is because I use to edit one parameter while preserving a copy of it commented in the config file. For example, something like this:

#region_cut = 20/30/100/110
region_cut = 10/20/90/100

I guess that the easy solution is avoid adding copies of the parameters. However, I guess that adding a "^" symbol before the current pattern of grep expressions, would prevent many errors like the one commented (hopefully) without affecting the rest of the code. For example, in intf_tops.csh, the grep expression that captures the region_cut parameter could be rewritten to something like this:

set region_cut = `grep '^region_cut' $2 | awk '{print $3}'`

error with gmt movie: FFmpeg not found

I installed gmt version 6.1 on Friday and the first test case worked fine, however, when I ran the second one I got an error with gmt movie telling me that ffmpeg is not installed. I uninstalled and purged it from my machine and then tried to reinstall it freshly but that did not fix the problem. You can also see that if I try to just run ffmpeg from the command line I get an error with a shared library but I am not sure if that is the problem or not since gmt seems to think it is not installed.

I installed gmt using anaconda and I am currently running on Ubuntu 18.04. Any help is appreciated!

Merge frames ERS/ENVISAT

HI Xiaohua,
I have a question about the merge frames of one track. I attached a screenshot of two frame phases, but this don't match totally. I processed each frame in the same parameters. Do you know anything for a better match? or any script to make one interferogram of two frames in one process with these satellites.

error in resamp while processing the SAR data

I am using GMTSAR version 5.8 in ubuntu 14.04.
I have earlier process many SAR data.
But recently i am getting error in resamp.
resamp: error while loading shared libraries: libgfortran.so.1: cannot open shared object file: No such file or directory.
i am also attaching the log file.
please let me know where i am wrong.

I have a problem processing Sentinel-1B images in "preproc_batch_tops.csh data.in dem.grd 1". During the this step, I got like this :

"organize_files_tops_linux.csh SAFE_filelist pins.ll 1" failed after I changed the oreder of lon and lat in the pins.ll file, so I guess the original one is correct.
