Replay Spatio-Temporal Dynamics Analysis (Adapted Version)

This is the forked version of the repo adapted to be used with Hector's data.

Setup Instructions

Step 1: Installing dependencies

This repo uses poetry to install and manage its dependencies. Follow the official instructions here to install onto your dev system.

Once poetry is installed, run

poetry install

which should download and install all the necessary dependencies for this project, including the specified version of the python3 runtime itself.

NOTE: This adapted version of the repo uses slightly different versions for the dependency (updated in myproject.toml), since the original ones was throwing errors during installing.

Step 2: Configuring project

The scripts in the scripts/ directly save intermediate results to disk when run. The path for saving and reading is hardcoded in replay_structure/metadata.py.

Edit the WORKING_PATH variable in this file to use your own project dir.

Step 3: Set up data directories for IO

For now, manually create the necessary directories for the script to read data from and save data to.

Step 4: Move data file into data/ dir

mv path/to/OpenFieldData.mat replay_structure/data/

Step 5: Setup env var

The source code dir needs to be added to the PYTHONPATH env var, so that python runtime knows where to import them whent the scripts are run.

PYTHONPATH=$PYTHONPATH:$(pwd)

Save this to your ~/.bashrc file if you want this to persist across bash sessions.

Run Instructions

The scripts must be run in a specific sequence as they might use intermediate results saved by the previous scripts.

The full data set contains 8 sessions (4 rats x 2 days each), and multiple types of analysis (ripples, HSEs, etc). However, in the following examples, we will only analyze the first session (Session 0), for the ripples data type.

Diffusion

For the remaining 3 models, the original authors use o2 clusters to parallelize the computation for each session, data_type, time_window, etc, but we will simply run a single set of these parameters locally
