I think this should be handled in Accession_EuPathDB_Data.Rmd. To me, the GRanges are entirely derivative from the TxDB objects, and therefore should be handled in a section which describes how one might make use of TxDB stuff. But then again, I am not sure if the new AH will have the txdb stuff in it...

I think you are right. Certainly the GRanges / TxDB docs are related as the GRanges objects are used to construct TxDB ones.

Since users might interact with the resources in different ways (either via AH or by creating their own packages), perhaps the best thing to do would be to create a single vignette with sections along the lines of:

  1. Overview
  2. Accessing EuPathDB resources using AnnotationHub
  3. Generating EuPathDB Bioconductor packages
  4. Interacting with EuPathDB resources
  • GRanges / TxDB
  • OrgDB
  • BSGenome

Currently Accessing_EuPathDB_Data.Rmd only handles playing with the OrgDB.
It does mention the others, but I have not yet written anything for them.
