As per the recent change to cask, the applications will not be installed to /opt/homebrew-cask/Caskroom.

Seems like you are using the default location while installing the packages here which will be /usr/local/Caskroom/ according to the changes. This will make this line not work as expected.

Even though R packages are installed via cran_install_package which checks whether the package already exists on the system and that its version is up to date, CRAN packages are reinstalled every time.

Running the installation script in isolation works, however; the bug only occurs in the context of setup.sh.
